On the Scotty swivel base pedestal that comes on the pro pack downrigger when trailering or docking can I take the downrigger off without removing the whole base?

yup. there is a long pin that joins the two together. just unscrew it and away you go

You can also just tilt the rigger boom to an upright position and lock it. This gets it out of the way for docking.
