Changed my impeller and put drive back on and now I notice a clicking sound when hand spin prop if in forward gear, nothing in neutral and louder click sound in reverse any ideas?

Did you make sure the male shifter lever on the outdrive slid into the  channel slot on the housing ? I believe you should be in forward when doing this. Sometimes if you miss that , the drive still goes on .

And you can move that shifter with the drive off to make sure it's engaging. Should spin only one way in forward and the opposite direction in reverse . Of course with it off the motor you can turn the prop with some effort and watch the drive shaft move.

most likely it is the gear linkage rod connector is out of adjustment, or in the wrong position.  my mercury 115hp 4s has an adjustment screw at the top in the motor cowl.
my older merc 60hp 2s, had a cam that needed to be in a certain side of the lobe,  learned that the wrong way.

My 9.9 yamaha has an adjustment with a set-screw on the shift rod.  
what is the year, hp and make of the motor?
